Why is my brick chimney leaking?

A brick chimney leak.

To all the roofing experts out there - can you please explain to the owner of this home why his chimney is leaking? Why is it making such a mess of his roof?

I can't see the top of the chimney, nor is the picture very clear, but the chimney cap may have cracks in it. Also the mortar joints on the brick have been repaired leading me to believe that there have been problems in the past, therefore its a good bet the chimney is "weeping" allowing moisture through the mortar, in which case the chimney needs sealed. The pipe does not have a proper flashing (boot) on it and needs attention. The major problem seems to be the base of the chimney where it meets the roof. A qualified contractor will need to inspect the chimney to verify whether or not there is step flashing installed. I cannot tell from this photo. If it is installed then the contractor will need to verify that it's been installed properly. Once this is done a metal counter flashing will need to be installed preventing any moisture from getting behind the step flashing. One note, the wood decking below the chimney appears to have suffered serious water damage for a long time and a proper repair would include removing all damaged decking and replacing with new wood.

Doug: I agree the chimney flashing and the vent pipe flange is the main source of the problem.  Also, if I was to guarantee this job I would also focus on other areas as well such as rebuilding the top half of the chimney, making sure the flue pipe inside the chimney are in direct alignment with each other, replace any damaged roof shingles above the chimney and also inspect and repair the ridge vent if needed because these areas can also cause the chimney to leak as well if not fixed correctly.  By focusing on everything as whole you can rest assured that you targeted this leak from every possible angle to prevent further leaks and the homeowner will be happy you did!
